I have a 95 wrangler with a 2.5l engine ax-5 5 speed transmission. Like many Ax-5 the sycro rings went out and my trans was grinding shifting so I replaced it with one I got from a salvage myself and I has done better but still grinds a little if I shift fast. My clutch is also fairly new. My problem occurred yesterday when I could not shift into any gear without beating it in. I noticed that all of sudden my clutch was over half way to the floor lower than usual but still had pressure in it. I checked the trans to make sure nothing came loose. I assumed that maybe my clutch master cylinder or slave cylinder went out or something. I have the external one. anyway how should I go about diagnosing this issue I have never been good with clutch issues.

Sounds like a hydraulic clutch issue. Check for fluid leaks, especially at the clutch slave and at the back side of the master. If there are leaks, replace the part, bleed the system. If there are no leaks, try bleeding the system and see how it works. If it works well initially but starts to act up again, I would suspect a bad clutch master. In most cases, I find it's best to replace the clutch slave when replacing a clutch master. Saves a little headache down the road! I just hope you didn't replace the trans due to a failing hydraulic clutch system!
